Steps:
1)Go to Manage Your Applications in iTunes Connect.
2)Click for Rights and Pricing.
3)Select Specific Stores Link.
4)Deselect all the territories.
5)Save.
6)Takes up to 2 hours for the iTunes servers to notice the change, Then delete application option comes for application.
7)If you click for Delete App then your application no longer available.
